They do different things. Undead will make you invisible to the lich thus no attacks will hit you. Protection from magic will make it so that no magic will hurt you. The lich can still attack you (or your allies in either case) but will have to do so physically which is much better than spells.

What is better depends on situation and what resources you have. Protection from undead is great but it does leave any unprotected party members open to attack so it is much better if alone. I do not remember whether a lich will cast spells on you if you protected from magic (an dhave it not work) and whether it will attack you physically over using spells on your allies. It has been a while.

I will mention that even if protection from magic may be more powerful remember it is useful on non-undead enemies which may mean you want to keep them for other mages.

Kill them. Kill them quickly. The best defense is to obliterate the bastards.

I like ambushes personally. Most liches can be killed outright (or nearly so) just by traps if you have a thief specced for that (like yoshimo). Also sunray is a great spell too get the timing right and the lich is dead almost every time (can be done with the daystar sword).

Protection from undead and protection from magic are both scroll only, so what is better depends mostly on availability. Protection from undead is somewhat more widely available, making it the better choice against liches, in my opinion. I usually only use it twice per game, though. Once for Kangaxx and once for the other demi-lich in the watcher's keep.

The rest I normally just do a little hit and run for. Also a lot of them appear when you do something, allowing you to plan a few traps when they do arrive. Upgraded Mace of Disruption with the undead insta-kill is pretty good too. Azuredge does the same thing, as does the upgraded Runehammer.
