Is there a cap to the +1/+1 to hit/damage bonuses the kensai gets?

And the speed factor bonus also?

Yeah, the XP cap. According to their class table (CLABFI02.2DA), they get both the THAC0/damage bonus (SPCL141.SPL) and speed factor bonus (SPCL143.SPL) all the way up to level 39 and 40 respectively.

Does the speed factor bonus actually do anything past a certain level? The differences in speed factor were never really that apparent to me during gameplay.

It doesn't make one bit of difference mechanically; It didn't in PnP, and it certainly doesn't in IE games where there's no initiative and the combat is real time.

Weapon speed factor determines at what point in a given turn you strike with your weapon. In theory, you could potentially get close to an enemy, strike them, and move away before they can attack you back. You might even pull something like that off at low levels where enemies have one attack and it can take several moments before they can swing a heavy weapon, but in practice, you wouldn't really want to risk maneuvers like that and it quickly becomes impossible anyway.

So the "bonus" the kensai gets is just showing in the kit description to make it "look better"? Or am I misunderstanding?

It does what it's supposed to within the context of the game, but it just doesn't really do anything noticeable. Normally, weapon speed factor won't change anything mechanically to the point where anyone should worry about it. There might be some rare edge cases where being able to strike instantly could prove to be beneficial, like when trying to interrupt a spellcaster, but you'll probably be able to count such occasions on the fingers of one hand during the entire playthrough.

There's a sword called "The Answerer +4" that has a speed factor of 9. Would the kensai speed factor actually "lower" the sword's speed factor?

That's what the ability does, as far as I'm aware.

Well speed factor can come into play though rarely. For instance having a better speed factor is beneficial for thieves since the attack will happen sooner which means the target is less likely to get out of range and ruin your back stab. Things like that are very rare but do happen.
